You don't Run the Display Profile directly, you need to Run ControlCAL (the .EXE) and then Open/Load the Display Profile into ControlCAL (MENU/FILE/OPEN).
NOTE: It is recommended that you unplug your Display's Power Cord when plugging in any cables including the Serial Cable to the back of the Display. Once you have your Serial Cable connected to the Display and your computer, plug the Power Cord into the electrical socket.
Attach the cable/cables (one end of the Serial Cable goes to your computer or Keyspan and the other end of the Serial Cable goes to the back of your Pioneer Display to the Port labeled "SERVICE ONLY" and/or "RS-232"). Start/Run ControlCAL (see the first step below) and Open/Load a Display Profile (see the second step below) - I suggest Part 1 (P1) of the Display Profile Set (Part 2 / P2 has some optional Controls already disabled by default), select MENU/SETTINGS/PORT SETTINGS and make sure you select the COM Port for your Serial Port/USB to Serial Adapter. You should only have to do this once.
IMPORTANT! The first thing you should do is verify that you can Power On/Off your Display with the Power Buttons located on the Display Profile. If you cannot Power On/Off your Display with this method, you have a Cable/Port issue and you should not/cannot continue.

NOTE: THE INSTRUCTIONS BELOW ARE FOR THOSE USING THE PANASONIC ISFCCC DISPLAY PROFILES ONLY!!!!!
[ACTIVATING AN ISFccc MEMORY AND ENTERING POSTED SETTINGS - STEP BY STEP]
To enter Posted Settings and activate a ISFccc Memory (i.e. isf Night), follow the instructions below:
Start/Run ControlCAL (i.e. Double Left-Click on the file named: ControlCAL v1.xx).
Configure ControlCAL to use the COM Port for your Serial Port/USB to Serial Adapter (MENU/SETTINGS/PORT SETTINGS).
Configure ControlCAL to enable Auto Send (MENU/SETTINGS/AUTO SEND, make sure Auto Send is Checked).
Configure ControlCAL to disable Error Dialogs (MENU/SETTINGS/ERROR DIALOGS, make sure Error Dialogs is NOT Checked).
Open/Load Part #1 of the ISFccc Display Profile (P1) for your Display Model (i.e. MENU/FILE/OPEN and Select Panasonic_VT25_Series_ISFccc_v0.05_P1.cdp).
Start with the Display in Standby/Off.
Press POWER ON Button (wait until Display Powers on).
Press the START CALIBRATION Button (should now be in ISFccc Interface).
Select Input (from drop-down list) and Press SET Button next to Input Control.
Press ISF DAY MODE or ISF NIGHT MODE Button.
Press the large REFRESH Button (main ControlCAL Window next to SEND ALL) to 'get' the current settings for P1's Controls from your Display.
Adjust each Control (i.e. AGC = 0, Gamma = 3, Color Temp = 2 etc.).
Press the SAVE Button (located on the Profile Extras window).
Press the END CALIBRATION Button.
IMPORTANT - If you type a value in the white boxes next to a Control/Slider, you must press the small SEND button next to that white Box (Auto Send and SEND ALL have no affect). You can also click on the Slider Handle and use the keyboard right/left arrow keys (changes will be sent automatically on each keypress with Auto Send enabled).
For the ISFccc 3D Memories, you must force the VT25 before entering the ISFccc with ControlCAL or use a Pattern Generator with 3D Patterns.
To Force 3D on Panasonic VT25:
Press the Viera Tools button on your Owner's Remote Control.
Select the 3D icon by pressing the OK button on your Owner's Remote Control. The 3D settings screen is displayed.
Set the 3D Eyewear field to ON.
Set the 3D Input Format to Side by Side.
Left/Right Swap is Normal by default. Diagonal Line Filter is also Off by default. Ensure that these settings are selected.
Press and hold the power button on the 3D glasses for 2 to 3 seconds, and then release. You should now see the picture in 3D.
To return to normal viewing:
Repeat steps 1 and 2 above.
Set the 3D Eyewear field to OFF.

Turbe, I'm not completely satisfied with the color in the ISF modes, and D-Nice speaks of known pitfalls with VT25 CMS adjustment. Could you provide any insight?

I see he posted that he was going to setup a call with you... he can provide that info directly (D-Nice does have the advantage of having had two VT25's at home so he has spent many hours trying different configurations.
I also think it is best if Calibrators and/or Owner's (assuming that info has been provided to the Owner) start posting the charts/data for the calibration (as many have for the Pioneers). It would be interesting to note the Color setting and Contrast for the calibrations as well as Panel Brightness. You may also want to verify the Controls on P2 and in fact try a session with Black Extension set to 1.
Calibrators should also be checking for clipping with Spears & Munsil (Pattern: Clipping) which also shows for Red, Green and Blue. If you are relying on your Pattern Generator for this, many will not show the clipping where is it actually starting. I know that Kevin Miller also believes the gamut is slightly better with THX over ISFccc (but close) but believes the ISFccc benefits are well worth the clipping/light output issues with THX and the standard User Picture Modes.
If you are using a signal generator, and it doesn't much matter which one chances are you will not be able to detect the clipping. Check out the Clipping test pattern on Spears & Munsil and you will see clearly that White clips above about 46 on contrast. Thankfully ControlCal's interface lets you get a lot more light output when implementing the ISF ccc.

Is there a summary of these issues somewhere?
Are you asking for a summary of what the pattern can be used for? If so:
-White Clipped, RGB Not clipped: Clipping occurs in YCbCr space before conversion to RGB. Not great, but still protects majority of image.
-White Clipped, RGB Clipped. Clipping occurs in RGB. Could mean contrast is set too high. Might be using PC levels instead of video levels. Highlights will be lost in the image. Light sources, shiny objects, etc...
-White Not Clipped, RB not clipped, Green Clipped. This means 601 color conversion is being used instead of 709.
